I've included my Fusion 360 .f3d file, so that you can adjust the size to that of whatever magnets you have or remove the cavity completely.
You want to add a pause on the layer before the overhang that covers the magnet. The pause starts after the layer is completed. You should be able to put in the magnets with no effort, without exerting force on the print bed. So don't forget to add decent tolerance around the magnets so they fall in effortlessly. If you use a magnetic surface, be mindful of the polarity of the magnet, so you don't end up repelling from the surface you'd like to attach to.
