Use 6mm x 3mm round magnets in the little holes. The bigger boxes gets a tight fit with 4 magnets but there are a total of 10 holes if you want to get really hardcore with it. Magnets can be pressure fit, but print some of the little inserts to stuff in there if you want to cover the hole, or glue them in for something more permanent.
Printed at .16mm layer, but you can probably get away with .2mm.
Big Boy Box fits snuggly onto an Ender 3 (Neo).
