Note: I started to add a little rounded top but decided against it for simplicity. So that part can be deleted.
EDIT: 7/10/18 Removed the lid and scaled it up to 110%. This should allow the Arduino Micro to slide out more easily.

Notes:
At layer height of 6.0 I slowed down the print job to 10% and I laid the Arduino into the model while it was still printing. The nozzle just barely bumped the micro-port as it passed over so I had to gently hold it in place while it printed the first layer of top of the case. I probably could have waited until layer height of 6.3.
