So you are using bolts and nuts for your assemblies? Good choice!
So you have to redesign and reprint because some nuts just won't fit or are too loose in/for the hexagon pockets? Welcome to the club. We have to show you something:
Nut fitting test pieces.
Print these and try out which clearance works best for you. Keep them close to your design area and take them to know which clearance/offset you need for which M-size and which orientation: Bottom, Top, Sides/Vertical (additional 30° rotation).
Printable on 200x200.
Do less design iterations.
