Good lord does the kingdom builder big box insert suck. It's the worst. I hate it. So much.
Here's my fix for it. Each set of location tokens and corresponding location cards (organized by board) are all grouped together in a holder that makes setup so much faster than digging underneath all the boards.
Everything was printed at .3mm layer height with/without supports. The location tile holders were printed face-down with supports (making the part that the pieces slide into/on smooth from being the topmost layer), and that wasted a ton of material. You probably could get away with printing them vertically with supports and be fine.
The “misc token tray 1” that holds the nomad tokens from Nomads, city hall tokens from Crossroads, the scout tokens from Harvest (mostly cause I didn't feel like throwing them elsewhere since they're so small), and settlement tiles from Harvest, I printed with three separate parts, using M3 8mm screws and m3 heat set inserts. If you want to do that, go for it, but I also included a version that's just the full model so you can print it all at once.
I personally color-coded everything to the expansion it's from:
The rest of the parts were black/gray/silver based on whatever I had in there at the time, as well as a clear filament for the lid for the vertical token tray (misc token tray 1). I used Elegoo filament for these, if you want the specific colors I had. Color-coding is by no means is required, obviously, but do pay attention to the files for the token holders since most expansions require different sized holders based on the number of reference cards/location tokens for that board.
Speaking of the boards, the holder that I made isn't like… super great, tbh. Originally I intended it to have four dividers to keep the different expansion's boards separate, but I printed the outer case too small, and actually discovered I liked it without the dividers since it makes rifling through them and grabbing random ones easier. And since there's no dividers, it makes it easy to grab it by the lip of the holder and set it up vertically, making it effortless to get the boards out of the box compared to the original insert.
Other notes, the wooden meeples for the crossroads expansion, the railcar/train thing, the soldier, and the boat, all those, they go inside of those drawstring bags that I just chuck into the little bin that I made. If I was a nice person I'd make one with dividers, but that's an exercise to the maker (or just ask me and I'll probably just do it).
